I suspect they cost roughly the same to run. Certainly the same amount of crewing. However I suspect the reason for C is you can brand it differently depending on the programme - you can't do that so easily in E, the only thing you can do is change the side screens which don't even appear most of the time except in wide shots. In C you can have different backgrounds behind the presenter for different programmes.
I suspect the long term plan is to move everything into C, establish the new joint channel editorially but without much of a rebrand (most things will just be branded "BBC News except the special programmes which are already established on both channels anyway), and then do a big bang relaunch (oncluding new graphics, new graphics, new music, etc) once E has been refurbished.
